Remove intermediate preprocessing stages for speedup

Is it really necessary to force to have separate "stages" for resampling/calculate scales/apply scales? Seems like we end up performing a lot of slow and unnecessary reads/writes and also create a bunch of intermediate files that don't get used. I suspect that if we directly performed all the operations in one loop things would be quite a bit quicker.
