Change the Si hit counting

During track reconstruction, any dead hits are considered as valid hits for the purposes of track quality requirements etc. We should dump hit counts with dead hits included to improve robustness to the changing detector conditions.

At the moment tracks with dead hits may appear to our ML models as unusual (since they might not pass the basic quality criteria), which might confuse the models.
