SGE submission hangs and waits indefinitely

Summary

During the job submission through subprocess.run() the code hangs. Also the configuration has to be carefully inspected for the input/output and configuration paths. The SGE worker should be able to write to those locations.

Steps to reproduce

Submit the job with the SGE config from the repository

What is the expected correct behavior?

The submitter should return the job id and cleanly exit
