Use PVs coming from the cleanup stage instead of the multi fitter stage

At present, we are using in Allen sequences the PVs as they are formed in the multi fitter stage. The only place where the ones created after the cleanup stage are used is in the PV checker.

This means any algorithms using PVs at the moment are affected.
