Update and clean-up input files in `/eos/lhcb/wg/dpa/wp3/`

Many changes have taken place for HLT2 and Sprucing particularly relating to MC. We should update the files in /eos/lhcb/wg/dpa/wp3/

The integration tests will also alleviate paranoia ;)
