Mirralign v6r0

This time I've checked it out properly from v6r0 master, made all the replacements again, and fixed the trailing spaces as well. It builds with lhcb-head, works correctly in a unit test. So this can be merged safely.

Hard-ceded paths in the .conf files are OK, because those paths are used only in stand-alone private tests and are just examples.
