Make Athena and AthSimulation set ATLAS_GEANT4_USE_LTO for their clients.

So that most importantly WorkDir would be able to re-build Geant4
related packages successfully.

We have a helper function, write_test_script, that needed a little extra
documentation. Adding that here, and doing a tiny bit of tidying as I go.
