Fixes for CollectionMerger configuration for Run3 ATLFASTIIF_G4MS

Simulation is not quite ready to migrate away from the `TrackingGeometrySvc` yet, so
reverting some of the changes from !40103 to allow it to be used optionally - as is already the
case for the Navigator.

Should fix ATLASSIM-5558.

ATLASRECTS-6673: Trying to fix failed tests. Add flags for old and new config. Try to properly configure a proper Navigator instance based on that
