`G4AtlasAlg` and `G4TransportTool` called both `PhysicsListToolBase::SetPhysicsList`
(which calls `G4RunManger::SetUserInitialization(G4VUserPhysicsList*)` internally)
and `G4RunManger::SetUserInitialization(G4VUserPhysicsList*)` directly. This
double call broke configurations where Slepton particles were being added to the
physics list. This change should fix ATLASSIM-3383.

It was possible for `PhysicsListToolBase::CreatePhysicsList()` to be
called multiple times, which could in theory cause problems with the
extensions to the physics list for SUSY and Exotics processes.

InputConverter has a ToolHandleArray<IGenParticleFilter> member variable.
This merge request makes the tools private. This is a minor change to
`InputConverter.cxx`, but requires some refactoring of the unit testing
code to avoid creating public tools.
This change should fix ATLASSIM-3381
