Fix configurations of combined chains in newJO test

This MR contains rearrangements of new JO CF/DF menu building to enable combined chains. Tagging @aporeba FI In addition, for the test following changes were applied to make the test more effective:

  1. change in TestHypoAlg to always produce output decisions even if the content will be empty (we use it in this test because we have not yet added tracking), tagging @fpastore to check if that may be an issue (I do not think so)
  2. option for seeding from TBP was added in CTP unpacking tool, tagging: @tamartin
