CP algs: move more algorithms to use SysReadHandle

Manual sweep of !47108 (merged) to master.

CP algs: move more algorithms to use SysReadHandle. This avoids making unnecessary copies.

FYI @krumnack, the sweep failed as you still need to sweep sequence metadata (tracking of preselection) to master.
