Fix issues with the reference track selection, add some additional track chi2 plots

There were issues with the reference tracks selection, which this fixes. In addition, distributions of chi2 have been added for the trigger tracks.

Also some small tidy up of the code, remove no longer needed comments, remove line breaks in single line if statements etc.
