24.2 Updating AT example config and input file names

The current example config and input file names for AnalysisTop don't nicely describe what these files are used for.

This MR adapts the file names to reflect the example files used for Run2/Run3 and data/MC.

It adds corresponding comments and links to the R22 and R24 changelogs to the config files.
