Clean up AFP menu sequences and make MinBias signature work

Stewart Martin-Haugh requested to merge smh/athena:globalflags_CfgMgr into main

Remove globalflags and use CompFactory. Add calo configuration by default to make minbias signature work (otherwise has conditions errors). There may be a better place for this in the menu code but I couldn't immediately figure out where. This matches what we had in runHLT_standalone.
