Improve output.

• Move parquet::EndRow to CollectionFile::endrow.
• CollectionFile::endrow also writes parquet::EndGroup after 512Mb.

Other fixes:

• Synchronize timing cut and spacial resolutions with Massimo.
• MC parent/children link indices were off by 1.
