SH(bbyy) config updates

Minor updates/fixes:

  • Fix README link (it doesn't like brackets inside brackets)
  • Remove ttyy from Run 3 grid submission as we don't have the sample yet
  • Do not run resonant PNN by default. This is because in our workflow we compute it afterwards, and the current xml files for the PNN need to be updated.
  • Added a few comments in places to try and make things more clear in general
