Turn on Overlap removal true as default for bbyy analysis

In RunConfig-bbyy-base.yaml, overlap removal flag was false as default. To reproduce legacy analysis by same situation, this flag should be true. So at this MR, do_pverlap_removal changed true as default. @tstreble @lderamo @gdigrego @alwang @losanti @smeriano
