Misc CMake improvements

• allow passing extra options to genconfuser.py (mostly for debug)
• disable ctest timeout check on qmt tests (as they have their internal timeout check)
• do not overwrite completely paths in the run script
• fix order of entries in runtime path variables
• allow client projects to override the runtime path definition
