Support lb-conda apps in ModuleBase

Core/Workflow FIX: Introduce "cleanedApplicationName" in ModuleBase and always use it when defining file paths, so they do not break generation of summaryXML or prodConf configs (among other things) for application names e.g. lb-conda/default.

Core/Workflow FIX: If the application does not add an output file to the pool catalog, ModuleBase will do it so the next step can resolve the input file paths.
