Adds options to run over different EM physics lists, condenses rest of the options in to one file, rename some graphs for clarity, fixes bug causing the detailed monitor for MuonHitChecker to not be produced

Streamlines the options into one file and includes lines to output the detailed monitor ntuples, cleans up scripts folder to run the test, fixes a bug causing the monitor ntuples to not be produced in MuonHitChecker.cpp
