Great code restructure

Cristovao Beirao Da Cruz E Silva requested to merge cbeiraod/TDAQ:cbeiraod-GreatCodeRestructure into master

Added a specification to the RAW data fragments. This requires changing all the plugins to conform to the standard and then updating the tools used to process the data. In the process some bugs have been identified and fixed.
