Resolve NXCALS-2779 "Fix sonar"

Types of fixes:

  • >100 : todos and fixmes
  • >100 : flipping expected and obtained values in mockito assertions
  • >10 : some unused fields / methods
  • <10 : variable naming
  • 4 : actual bugs!
  • 7 : moved to another MR (with hierarchies and systems)

Some of them, marked with SuppressWarnings("all") are going to be fixed immediately, in another MR.
