Change git diff command in check_jo_constistency [skip modfiles]

Only check files that have been added, modified or renamed in check_jo_consistency. Otherwise the git-diff would list also deleted files and then the script would fail because it would not be able to find them, as shown here: https://gitlab.cern.ch/atlas-physics/pmg/mcjoboptions/-/jobs/6866450
