Improving commit script and fixing some bugs in CI [skip modfiles]

  • Bug in check_logParser job preventing removal of log.generate.short fixed
  • Bugs with directory structure in run_athena fixed
  • Improving automatic script to check and update git version if on lxplus, since empty commits could be generated with an old git version

Need to test once more when this has been merged and then the normal testing of @fsiegert and @spalazzo can continue
