Fix configuration issue in AllConfigFlags and add more unit tests.

Setting Beam.NumberOfCollisions from GetFileMD(prevFlags.Input.Files)["/Digitization/Parameters"]["numberOfCollisions"] is not possible currently, so this has been reverted (see commit message for more details).

Added unit tests to make sure that the default initialization ConfigFlags does not fail on EVNT, HITS and RDO files.
