Add flags.Input.Collections and update flags.Egamma.Input.Keys.CaloCells

This is another step towards towards the egamma configurations in the new style. This adds the flags.Input.Collections flag that indicates which collections are in the input file, and flags.Egamma.Input.Keys.CaloCells is now correctly set based on what is in the input collections.
