TrigMuonHypoMT code cleanup

Some minor cleanup to the muon trigger hypo algs/tools. Mostly removing not needed includes and moving some functions that don't need to be public to private. A few other minor changes to messages to make them clearer, and removing a few unnecessary commented out lines.
