HLT Menu&CF: fix ERROR on duplicated sequences when using EmptyMenuSequences

Fixing ERRORs in the log files of this type: Py:Configurable ERROR attempt to add a duplicate (merged_Step3_Step3_1mu31_leg1_EmptySeqStep3.IMmerged_Step3_Step3_1mu31_leg1_EmptySeqStep3) ... dupe ignored

Also made some cleanup for debugging purpose
