Reconstruction/eflow: cmake cleanup

Cleanup cmake configuration of eflow reconstruction packages. Also enable flake8 for eflowRec.

Looks fine to me so approving. Unrelated to this MR but since I got to see them all while reviewing, it would be nice to replace all the

with

sometime.
