D3PDMakerConfig: package cleanup

Delete obsolete job options and python modules in D3PDMakerConfig. Essentially everything that is related to common or physics D3PDs and what is not used elsewhere. Also enable flake8.

Also in this MR, delete files in some other packages that are relying on D3PD makers that no longer exist.

This merge request affects 57 files. Since this is a long list, I will not print it here.
