Add Flow Elements to Run 3 PFlow configuration

Added the algorithms to include FlowElements in the Run 3 config.

I've also re-jigged a few names and if statements in PFCfg.py since the name bindings were circular and hard to read, and the if statements were not very "pythonic" either.
