[TriggerJobOpts] Switch L1Muon simulation to phase-1 version by default

Change the default setting of the enableL1MuonPhase1 flag to True in runHLT_standalone.py job options whenever running the L1 simulation. In other words, switch the L1Muon simulation to the phase-1 version by default, but keep the data reading (no sim) with Run-2 path for now.

This changes counts of some L1Muon trigger items, and the references are updated accordingly.
