MuonSpectrometer: do not install private header files

Frank Winklmeier requested to merge fwinkl/athena:muon_headers into master

Remove deprecated atlas_install_headers if headers are not used outside of the package. Also where applicable move component headers to the src/ directory. In passing fix link dependencies and enable thread-checker.
