Fix warnings in AFP_Raw2DigiTool

Degrades warnings in AFP_Raw2DigiTool about unrecognised hptdcChannel to debug if the data are from Run2 and the channels are 1 or 4. This is known problem of Run2 data. However, similar problem might happen in Run3 and that would be warning-worthy.

Also makes the tool private.
