Adjust FullG4MT(_QS) configuration in the case that simulation of the cavern is required

John Derek Chapman requested to merge jchapman/athena:RadSimulationFixes_Pt1_main into master

This is only expected to change the output in the case that flags.Sim.GeometryCavern is set to True. It should not affect the CI test outputs as this flag is False by default.
