Updated tracking CA flags: penultimate InDetConfig flags

Continuation of tracking CA flags migration (see ATLASRECTS-7467), for the remaining InDetConfig flags. TrackingPassFlags will be addressed in the next MR as this will have a large number of configs touched.

Also includes pep8 formatting of affected configs.

Run3 and Run4 outputs unchanged.
