Fix regression issues in test_AtlasG4_CalibationHits_pions_MT.sh ART script (ATLASSIM-6968)

Follows !67164 (merged). Comparisons against the previous nightly only need to be run for one of the output files rather than both, as the previous diff-root call checks that both outputs are identical.

Should fix ATLASSIM-6968.
