Update deprecated syntax in Generators package (ATEAM-1020)

Update deprecated syntax in BeamHaloGenerator and FlowAfterburner packages.

I haven't touched it in this MR, but at some point the Generator base classes should be updated to use Read/WriteHandles for the McEventCollection.
