FPGATrackSim: python changes to run second stage algorithm and monitoring

This is the final piece of !74968 (closed), the Python changes to actually run the second stage algorithm, as well as the configuration for its dedicated instance of the monitoring tool. With this commit, setting the secondStage flag to True should cause at least second stage road-finding to run (at the moment it's still turned off by default).
