Update HoughRootOUtputTool in second stage in FPGATrackSim

This overloads the fillTree function of the HoughRootOutputTool to also be able to run on FPGATrackSimTracks as input instead of FPGATrackSimRoads. Furthermore it fixes handling of various setup parameters to be able to run the output tool in the 2nd stage algorithm, as well as only creating the NNPathFinder HistSvc when it's actually run.
