FPGATrackSim: Layer Study padding

This allows the layer maps to include the padding from the window extension to be used to add modules to the layer map (to the hits for the padding extension are there in the binning step).

There are also a few bug fixes in the binning padding that has already been committed and a bit of monitoring additions.
