FPGATrackSim: Minor changes in the regionList approach
This fixes the hard-coded pieces of code related to the list of regions used for the FPGA pipelines.
After this the FPGATrackSim.region flag can only be internally used (i.e. not an option to pass it as argument or set it by hand).
Instead, the regionList one should be used.
This also cleans up a bit the run scripts and the configurations regarding the regionList instances.
