Now ignoring a possible .git/ directory, and backup (*~) files during the installation of the original sources of the compiled packages.

Plus added an ignore statement for installing a .git/ subdirectory along with the CMake modules of a base project. Even though that should really never become a case...

This is to fix the issue described in ATLASG-1410.
