Add manual navigation

Unfortunately the auto-generated navigation has some issues - the ordering is purely alphanumeric and it does not match the existing structure.

The unfortunate consequence is that mkdocs.yml is now significantly more complicated. However doing this helped me find some orphaned files and clean them up (presumably left from the big atlassoftwaredocs reorganisation last year).
