Fix missing trigger scintillators, add some counters to waveform reco, cleanup excessive INFO output

Update code to make full use of the Gaudi property, change data format to store aligment constants. Update python scripts to make use of the changes.

Modify the tracker database generation tool so it can read an external input. This removes the requirement of hard-coding alignment constants and recompiling after each alignment iteration. The currently chosen format to be read as input is a json file.
