Various changes, mostly aiming to improve code readability.

• added scan number to occupancy plot
• resize legend in comparison plot to avoid having y-axis exponent being hidden
• some code refactoring / encapsulation to simplify code revision
• few added list to show at the end of automatedRun.py where ROOT, configs and plots have been created
