Autodetect the environment and restore it in setup.sh

Louis Moureaux requested to merge lmoureau/Darwin:feature/env-detect into migration

Also migrate all of setup to setup.sh. This removes the need to source multiple files.

Tested only on micromamba, and not very thoroughly. At least the generated code looks sensible.
