Updated documentation with warnings fixed, toctree cleaned up and eos route documentation
I've updated the documentation to fix various outstanding warnings during documentation build, and cleaned up the toctree. I've also added a document in the configuration sub-section for the route command, as taken from discussions with Andreas on the EOS community forum.
