Waveform Reco updates

Updates to waveform reco code. Extend fit window and add code to ensure all channels in a given detector type are saved even if a peak over noise threshold isn't found.

Added Code framework added to take waveforms and reconstruct total calorimeter. Placeholder for the future, not ready for primetime just yet.
