WIP: Enable multithreading for gaudiiter

Currently, multithreading does not work with gaudiiter. In previous Alignment versions, things could be run using the gaudipariter script. Now, all alignment scripts only work with a single thread. The underlying cause of the issue is related to the configurables for the sequences used.
